New in 6.5/6.03 -- you can run different Domino versions in the same LPAR. I can't think of any reason why you would want them in different LPARs. Putting Domino in separate LPARs would require you to double the disk space used by Domino and double the effort to apply upgrades if both instances of Domino were the same version. There must be more to the story.
